Play back skips after using lossless cutting to merge segments while watching the video back.

In Bandicut I trimmed out a couple sections of the middle of my video and used merge segments. When I play that video back in any video player when it reaches the area where segments were merged the video stutters and skips. Is there anyway lossless merge without this happening? I even tried splitting the video on key frames and the problem persists.
