Subtitles in .mkv?

I merged a bunch of files, but lost the subtitles. Is there any way to keep them? VLC does, but the merging doesn't work for me unless I use the command line, which is incredibly slow.

And vlc ended up not doing anything after running for 16 hours...

The current version of Bandicut can't cut or join embedded subtitles in MKV files.
